What codec to convert .MXF and MP4 files into to use with alpha channels in Ae and Pr CS6?

when import .mxf file, shot on canon c300, after effects, alpha channel options greyed out, when in, interpret footage, main. case importing .mp4 files, shot on gopro hero 3. used use final cut , using compressor convert files pro res 4444 or 422. what's new workflow preparing files alpha channels use in after effect , premiere , use media encoder it?

only few codecs support alpha channels. have pick 1 does. prorez 444 does png quicktime , animation qt. don't need alpha unless there transparency in shot , create transparency in ae. can use ame render or can use after effects rencer cue. if using premiere pro can use dynamic link bring in ae project without rendering.
